| Как только Участники договора завершат активацию (не уверен с активацией), стоимость выполненных работ и расчет надбавки не будут приниматься во внимание. |

Думаю, либо and там лишнее, либо не все предложение.. Убрав and получим, что как только будет известна стоимость всех произведенных работ, то возможная разница между итоговой суммой ранее выставленных (оплаченных?, контекст) инвойсов будет устранена. Как? См. контекст (возврат, взаимозачет....) |

Вот полный контекст: The progress measurement procedure only allows the Contractors to invoice for mobilization activities only on completion of the activities on site. Both (Contractor 1) and (Contractor 2) are mobilizing to (Plant 1) and (Plant 2) and this is reflected in the VoWD and invoicing differential. It is not recommended to change the invoicing procedure. The present system encourages the contractors to mobilize as quickly as possible so they are able to invoice for the lump sum values. This also facilitates construction start. Changing to progress payments would probably affect this initiative. Once the Contractors have completed mobilization the VoWD and invoicing differential will be eliminated. |

По завершению Порядчиками работ, связанных с мобилизацией, расчетом стоимости выполненных работ, а также выполнением/предоставлением счетов-фактур, будет произведен вычет всех разниц. Это всего-лишь вариант... |
